Rather than re-scanning the whole thing, fixing the one or two affected pages directly in the PDF is faster and avoids any loss of quality that re-scanning could introduce. It also works well as a quick fix right before sending a document somewhere, when you've just noticed a page is wrong and don't want to track down the original scan again.

Since only the orientation flag changes, rotating a page back and forth is completely reversible, so there's no risk in experimenting until every page reads the right way up.
